Reconstructing unseen modalities and pathology with an efficient Recurrent Inference Machine

Objective: To allow efficient learning using the Recurrent Inference Machine (RIM) for image reconstruction whereas not being strictly dependent on the training data distribution so that unseen modalities and pathologies are still accurately recovered. Methods: Theoretically, the RIM learns to solve the inverse problem of accelerated-MRI reconstruction whereas being robust to variable imaging conditions. The efficiency and generalization capabilities with different training datasets were studied, as well as recurrent network units with decreasing complexity: the Gated Recurrent Unit (GRU), the Minimal Gated Unit (MGU), and the Independently Recurrent Neural Network (IndRNN), to reduce inference times. Validation was performed against Compressed Sensing (CS) and further assessed based on data unseen during training. A pathology study was conducted by reconstructing simulated white matter lesions and prospectively undersampled data of a Multiple Sclerosis patient. Results: Training on a single modality of 3T T_1-weighted brain data appeared sufficient to also reconstruct 7T T_{2}^*-weighted brain and 3T T_2-weighted knee data. The IndRNN is an efficient recurrent unit, reducing inference time by 68\% compared to CS, whereas maintaining performance. The RIM was able to reconstruct lesions unseen during training more accurately than CS when trained on T_2-weighted knee data. Training on T_1-weighted brain data and on combined data slightly enhanced the signal compared to CS. Conclusion: The RIM is efficient when decreasing its complexity, which reduces the inference time, whereas still being able to reconstruct data and pathology that was unseen during training.

Assessment of Data Consistency through Cascades of Independently Recurrent Inference Machines for fast and robust accelerated MRI reconstruction

Machine Learning methods can learn how to reconstruct Magnetic Resonance Images and thereby accelerate acquisition, which is of paramount importance to the clinical workflow. Physics-informed networks incorporate the forward model of accelerated MRI reconstruction in the learning process. With increasing network complexity, robustness is not ensured when reconstructing data unseen during training. We aim to embed data consistency (DC) in deep networks while balancing the degree of network complexity. While doing so, we will assess whether either explicit or implicit enforcement of DC in varying network architectures is preferred to optimize performance. We propose a scheme called Cascades of Independently Recurrent Inference Machines (CIRIM) to assess DC through unrolled optimization. Herein we assess DC both implicitly by gradient descent and explicitly by a designed term. Extensive comparison of the CIRIM to CS as well as to other methods is performed: the E2EVN, CascadeNet, KIKINet, LPDNet, RIM, IRIM, and UNet. Models were trained and evaluated on T1-weighted and FLAIR contrast brain data, and T2-weighted knee data. Both 1D and 2D undersampling patterns were evaluated. Robustness was tested by reconstructing 7.5x prospectively undersampled 3D FLAIR MRI data of Multiple Sclerosis (MS) patients with white matter lesions. The CIRIM performed best when implicitly enforcing DC, while the E2EVN required an explicit DC formulation. In reconstructing MS patient data, prospectively acquired with a sampling pattern unseen during model training, the CIRIM maintained lesion contrast while efficiently denoising the images. The CIRIM showed highly promising generalization capabilities maintaining a very fair trade-off between reconstructed image quality and fast reconstruction times, which is crucial in the clinical workflow.

Synthetic Generation and Latent Projection Denoising of Rim Lesions in Multiple Sclerosis

Quantitative susceptibility maps from magnetic resonance images can provide both prognostic and diagnostic information in multiple sclerosis, a neurodegenerative disease characterized by the formation of lesions in white matter brain tissue. In particular, susceptibility maps provide adequate contrast to distinguish between "rim" lesions, surrounded by deposited paramagnetic iron, and "non-rim" lesion types. These paramagnetic rim lesions (PRLs) are an emerging biomarker in multiple sclerosis. Much effort has been devoted to both detection and segmentation of such lesions to monitor longitudinal change. As paramagnetic rim lesions are rare, addressing this problem requires confronting the class imbalance between rim and non-rim lesions. We produce synthetic quantitative susceptibility maps of paramagnetic rim lesions and show that inclusion of such synthetic data improves classifier performance and provide a multi-channel extension to generate accompanying contrasts and probabilistic segmentation maps. We exploit the projection capability of our trained generative network to demonstrate a novel denoising approach that allows us to train on ambiguous rim cases and substantially increase the minority class. We show that both synthetic lesion synthesis and our proposed rim lesion label denoising method best approximate the unseen rim lesion distribution and improve detection in a clinically interpretable manner. Thought Anchors: Which LLM Reasoning Steps Matter?

Reasoning large language models have recently achieved state-of-the-art performance in many fields. However, their long-form chain-of-thought reasoning creates interpretability challenges as each generated token depends on all previous ones, making the computation harder to decompose. We argue that analyzing reasoning traces at the sentence level is a promising approach to understanding reasoning processes. We present three complementary attribution methods: (1) a black-box method measuring each sentence's counterfactual importance by comparing final answers across 100 rollouts conditioned on the model generating that sentence or one with a different meaning; (2) a white-box method of aggregating attention patterns between pairs of sentences, which identified ``broadcasting'' sentences that receive disproportionate attention from all future sentences via ``receiver'' attention heads; (3) a causal attribution method measuring logical connections between sentences by suppressing attention toward one sentence and measuring the effect on each future sentence's tokens. Each method provides evidence for the existence of thought anchors, reasoning steps that have outsized importance and that disproportionately influence the subsequent reasoning process. These thought anchors are typically planning or backtracking sentences. We provide an open-source tool (www.thought-anchors.com) for visualizing the outputs of our methods, and present a case study showing converging patterns across methods that map how a model performs multi-step reasoning. The consistency across methods demonstrates the potential of sentence-level analysis for a deeper understanding of reasoning models.

Planck 2018 results. VI. Cosmological parameters

We present cosmological parameter results from the final full-mission Planck measurements of the CMB anisotropies. We find good consistency with the standard spatially-flat 6-parameter LambdaCDM cosmology having a power-law spectrum of adiabatic scalar perturbations (denoted "base LambdaCDM" in this paper), from polarization, temperature, and lensing, separately and in combination. A combined analysis gives dark matter density Omega_c h^2 = 0.120pm 0.001, baryon density Omega_b h^2 = 0.0224pm 0.0001, scalar spectral index n_s = 0.965pm 0.004, and optical depth tau = 0.054pm 0.007 (in this abstract we quote 68,% confidence regions on measured parameters and 95,% on upper limits). The angular acoustic scale is measured to 0.03,% precision, with 100theta_*=1.0411pm 0.0003. These results are only weakly dependent on the cosmological model and remain stable, with somewhat increased errors, in many commonly considered extensions. Assuming the base-LambdaCDM cosmology, the inferred late-Universe parameters are: Hubble constant H_0 = (67.4pm 0.5)km/s/Mpc; matter density parameter Omega_m = 0.315pm 0.007; and matter fluctuation amplitude sigma_8 = 0.811pm 0.006. We find no compelling evidence for extensions to the base-LambdaCDM model. Combining with BAO we constrain the effective extra relativistic degrees of freedom to be N_{rm eff} = 2.99pm 0.17, and the neutrino mass is tightly constrained to sum m_nu< 0.12eV. The CMB spectra continue to prefer higher lensing amplitudes than predicted in base -LambdaCDM at over 2,sigma, which pulls some parameters that affect the lensing amplitude away from the base-LambdaCDM model; however, this is not supported by the lensing reconstruction or (in models that also change the background geometry) BAO data. Does Context Matter? ContextualJudgeBench for Evaluating LLM-based Judges in Contextual Settings

The large language model (LLM)-as-judge paradigm has been used to meet the demand for a cheap, reliable, and fast evaluation of model outputs during AI system development and post-deployment monitoring. While judge models -- LLMs finetuned to specialize in assessing and critiquing model outputs -- have been touted as general purpose evaluators, they are typically evaluated only on non-contextual scenarios, such as instruction following. The omission of contextual settings -- those where external information is used as context to generate an output -- is surprising given the increasing prevalence of retrieval-augmented generation (RAG) and summarization use cases. Contextual assessment is uniquely challenging, as evaluation often depends on practitioner priorities, leading to conditional evaluation criteria (e.g., comparing responses based on factuality and then considering completeness if they are equally factual). To address the gap, we propose ContextualJudgeBench, a judge benchmark with 2,000 challenging response pairs across eight splits inspired by real-world contextual evaluation scenarios. We build our benchmark with a multi-pronged data construction pipeline that leverages both existing human annotations and model-based perturbations. Our comprehensive study across 11 judge models and 9 general purpose models, reveals that the contextual information and its assessment criteria present a significant challenge to even state-of-the-art models. For example, OpenAI's o1, the best-performing model, barely reaches 55% consistent accuracy.

Does Table Source Matter? Benchmarking and Improving Multimodal Scientific Table Understanding and Reasoning

Recent large language models (LLMs) have advanced table understanding capabilities but rely on converting tables into text sequences. While multimodal large language models (MLLMs) enable direct visual processing, they face limitations in handling scientific tables due to fixed input image resolutions and insufficient numerical reasoning capabilities. We present a comprehensive framework for multimodal scientific table understanding and reasoning with dynamic input image resolutions. Our framework consists of three key components: (1) MMSci-Pre, a domain-specific table structure learning dataset of 52K scientific table structure recognition samples, (2) MMSci-Ins, an instruction tuning dataset with 12K samples across three table-based tasks, and (3) MMSci-Eval, a benchmark with 3,114 testing samples specifically designed to evaluate numerical reasoning capabilities. Extensive experiments demonstrate that our domain-specific approach with 52K scientific table images achieves superior performance compared to 150K general-domain tables, highlighting the importance of data quality over quantity. Our proposed table-based MLLMs with dynamic input resolutions show significant improvements in both general table understanding and numerical reasoning capabilities, with strong generalisation to held-out datasets. Evaluation data contamination in LLMs: how do we measure it and (when) does it matter?

Hampering the interpretation of benchmark scores, evaluation data contamination has become a growing concern in the evaluation of LLMs, and an active area of research studies its effects. While evaluation data contamination is easily understood intuitively, it is surprisingly difficult to define precisely which samples should be considered contaminated and, consequently, how it impacts benchmark scores. We propose that these questions should be addressed together and that contamination metrics can be assessed based on whether models benefit from the examples they mark contaminated. We propose a novel analysis method called ConTAM, and show with a large scale survey of existing and novel n-gram based contamination metrics across 13 benchmarks and 7 models from 2 different families that ConTAM can be used to better understand evaluation data contamination and its effects. We find that contamination may have a much larger effect than reported in recent LLM releases and benefits models differently at different scales. We also find that considering only the longest contaminated substring provides a better signal than considering a union of all contaminated substrings, and that doing model and benchmark specific threshold analysis greatly increases the specificity of the results. Lastly, we investigate the impact of hyperparameter choices, finding that, among other things, both using larger values of n and disregarding matches that are infrequent in the pre-training data lead to many false negatives. With ConTAM, we provide a method to empirically ground evaluation data contamination metrics in downstream effects. With our exploration, we shed light on how evaluation data contamination can impact LLMs and provide insight into the considerations important when doing contamination analysis. We end our paper by discussing these in more detail and providing concrete suggestions for future work.

All Patches Matter, More Patches Better: Enhance AI-Generated Image Detection via Panoptic Patch Learning

The exponential growth of AI-generated images (AIGIs) underscores the urgent need for robust and generalizable detection methods. In this paper, we establish two key principles for AIGI detection through systematic analysis: (1) All Patches Matter: Unlike conventional image classification where discriminative features concentrate on object-centric regions, each patch in AIGIs inherently contains synthetic artifacts due to the uniform generation process, suggesting that every patch serves as an important artifact source for detection. (2) More Patches Better: Leveraging distributed artifacts across more patches improves detection robustness by capturing complementary forensic evidence and reducing over-reliance on specific patches, thereby enhancing robustness and generalization. However, our counterfactual analysis reveals an undesirable phenomenon: naively trained detectors often exhibit a Few-Patch Bias, discriminating between real and synthetic images based on minority patches. We identify Lazy Learner as the root cause: detectors preferentially learn conspicuous artifacts in limited patches while neglecting broader artifact distributions. To address this bias, we propose the Panoptic Patch Learning (PPL) framework, involving: (1) Random Patch Replacement that randomly substitutes synthetic patches with real counterparts to compel models to identify artifacts in underutilized regions, encouraging the broader use of more patches; (2) Patch-wise Contrastive Learning that enforces consistent discriminative capability across all patches, ensuring uniform utilization of all patches. Extensive experiments across two different settings on several benchmarks verify the effectiveness of our approach.

Dark matter halos of luminous AGNs from galaxy-galaxy lensing with the HSC Subaru Strategic Program

We assess the dark matter halo masses of luminous AGNs over the redshift range 0.2 to 1.2 using galaxy-galaxy lensing based on imaging data from the Hyper Suprime-Cam Subaru Strategic Program (HSC-SSP). We measure the weak lensing signal of a sample of 48907 AGNs constructed using HSC and WISE photometry. %The lensing detection around AGNs has a signal to noise ratio of 29. As expected, we find that the lensing mass profile of total AGN sample is consistent with that of massive galaxies (rm log(M_{*}/h^{-2}M_odot)sim 10.61). Surprisingly, the lensing signal remains unchanged when the AGN sample is split into four stellar mass bins of host galaxies. Specifically, we find that the excess surface density (ESD) of AGNs, residing in galaxies with high stellar masses, significantly differs from that of the control sample. We further fit a halo occupation distribution model to the data to infer the posterior distribution of parameters including the average halo mass. We find that the characteristic halo mass of the full AGN population lies near the knee (rm log(M_h/h^{-1}M_{odot})=12.0) of the stellar-to-halo mass relation (SHMR). Illustrative of the results given above, the halo masses of AGNs residing in host galaxies with high stellar masses (i.e., above the knee of the SHMR) falls below the calibrated SHMR while the halo mass of the low stellar mass sample is more consistent with the established SHMR. These results indicate that massive halos with higher clustering bias tends to suppress AGN activity, probably due to the lack of available gas.

All Languages Matter: Evaluating LMMs on Culturally Diverse 100 Languages

Existing Large Multimodal Models (LMMs) generally focus on only a few regions and languages. As LMMs continue to improve, it is increasingly important to ensure they understand cultural contexts, respect local sensitivities, and support low-resource languages, all while effectively integrating corresponding visual cues. In pursuit of culturally diverse global multimodal models, our proposed All Languages Matter Benchmark (ALM-bench) represents the largest and most comprehensive effort to date for evaluating LMMs across 100 languages. ALM-bench challenges existing models by testing their ability to understand and reason about culturally diverse images paired with text in various languages, including many low-resource languages traditionally underrepresented in LMM research. The benchmark offers a robust and nuanced evaluation framework featuring various question formats, including true/false, multiple choice, and open-ended questions, which are further divided into short and long-answer categories. ALM-bench design ensures a comprehensive assessment of a model's ability to handle varied levels of difficulty in visual and linguistic reasoning. To capture the rich tapestry of global cultures, ALM-bench carefully curates content from 13 distinct cultural aspects, ranging from traditions and rituals to famous personalities and celebrations. Through this, ALM-bench not only provides a rigorous testing ground for state-of-the-art open and closed-source LMMs but also highlights the importance of cultural and linguistic inclusivity, encouraging the development of models that can serve diverse global populations effectively. Decomposing The Dark Matter of Sparse Autoencoders

Sparse autoencoders (SAEs) are a promising technique for decomposing language model activations into interpretable linear features. However, current SAEs fall short of completely explaining model performance, resulting in "dark matter": unexplained variance in activations. This work investigates dark matter as an object of study in its own right. Surprisingly, we find that much of SAE dark matter--about half of the error vector itself and >90% of its norm--can be linearly predicted from the initial activation vector. Additionally, we find that the scaling behavior of SAE error norms at a per token level is remarkably predictable: larger SAEs mostly struggle to reconstruct the same contexts as smaller SAEs. We build on the linear representation hypothesis to propose models of activations that might lead to these observations, including postulating a new type of "introduced error"; these insights imply that the part of the SAE error vector that cannot be linearly predicted ("nonlinear" error) might be fundamentally different from the linearly predictable component. To validate this hypothesis, we empirically analyze nonlinear SAE error and show that 1) it contains fewer not yet learned features, 2) SAEs trained on it are quantitatively worse, 3) it helps predict SAE per-token scaling behavior, and 4) it is responsible for a proportional amount of the downstream increase in cross entropy loss when SAE activations are inserted into the model. Finally, we examine two methods to reduce nonlinear SAE error at a fixed sparsity: inference time gradient pursuit, which leads to a very slight decrease in nonlinear error, and linear transformations from earlier layer SAE outputs, which leads to a larger reduction.

Not All Parameters Matter: Masking Diffusion Models for Enhancing Generation Ability

The diffusion models, in early stages focus on constructing basic image structures, while the refined details, including local features and textures, are generated in later stages. Thus the same network layers are forced to learn both structural and textural information simultaneously, significantly differing from the traditional deep learning architectures (e.g., ResNet or GANs) which captures or generates the image semantic information at different layers. This difference inspires us to explore the time-wise diffusion models. We initially investigate the key contributions of the U-Net parameters to the denoising process and identify that properly zeroing out certain parameters (including large parameters) contributes to denoising, substantially improving the generation quality on the fly. Capitalizing on this discovery, we propose a simple yet effective method-termed ``MaskUNet''- that enhances generation quality with negligible parameter numbers. Our method fully leverages timestep- and sample-dependent effective U-Net parameters. To optimize MaskUNet, we offer two fine-tuning strategies: a training-based approach and a training-free approach, including tailored networks and optimization functions. In zero-shot inference on the COCO dataset, MaskUNet achieves the best FID score and further demonstrates its effectiveness in downstream task evaluations. Deep learning probability flows and entropy production rates in active matter

Active matter systems, from self-propelled colloids to motile bacteria, are characterized by the conversion of free energy into useful work at the microscopic scale. These systems generically involve physics beyond the reach of equilibrium statistical mechanics, and a persistent challenge has been to understand the nature of their nonequilibrium states. The entropy production rate and the magnitude of the steady-state probability current provide quantitative ways to do so by measuring the breakdown of time-reversal symmetry and the strength of nonequilibrium transport of measure. Yet, their efficient computation has remained elusive, as they depend on the system's unknown and high-dimensional probability density. Here, building upon recent advances in generative modeling, we develop a deep learning framework that estimates the score of this density. We show that the score, together with the microscopic equations of motion, gives direct access to the entropy production rate, the probability current, and their decomposition into local contributions from individual particles, spatial regions, and degrees of freedom. To represent the score, we introduce a novel, spatially-local transformer-based network architecture that learns high-order interactions between particles while respecting their underlying permutation symmetry. We demonstrate the broad utility and scalability of the method by applying it to several high-dimensional systems of interacting active particles undergoing motility-induced phase separation (MIPS). We show that a single instance of our network trained on a system of 4096 particles at one packing fraction can generalize to other regions of the phase diagram, including systems with as many as 32768 particles. We use this observation to quantify the spatial structure of the departure from equilibrium in MIPS as a function of the number of particles and the packing fraction.

On the statistical theory of self-gravitating collisionless dark matter flow: Scale and redshift variation of velocity and density distributions

This paper studies the scale and redshift variation of density and velocity distributions in self-gravitating collisionless dark matter flow by a halo-based non-projection approach. All particles are divided into halo and out-of-halo particles for redshift variation of distributions. Without projecting particle fields onto a structured grid, the scale variation is analyzed by identifying all particle pairs on different scales r. We demonstrate that: i) Delaunay tessellation can be used to reconstruct the density field. The density correlation, spectrum, and dispersion functions were obtained, modeled, and compared with the N-body simulation; ii) the velocity distributions are symmetric on both small and large scales and are non-symmetric with a negative skewness on intermediate scales due to the inverse energy cascade at a constant rate varepsilon_u; iii) On small scales, the even order moments of pairwise velocity Delta u_L follow a two-thirds law (-varepsilon_ur)^{2/3}, while the odd order moments follow a linear scaling langle(Delta u_L)^{2n+1}rangle=(2n+1)langle(Delta u_L)^{2n}ranglelangleDelta u_Lrangler; iv) The scale variation of the velocity distributions was studied for longitudinal velocities u_L or u_L^{'}, pairwise velocity (velocity difference) Delta u_L=u_L^{'}-u_L and velocity sum Sigma u_L=u^{'}_L+u_L. Fully developed velocity fields are never Gaussian on any scale, despite that they can initially be Gaussian; v) On small scales, u_L and Sigma u_L can be modeled by a X distribution to maximize the system entropy; vi) On large scales, Delta u_L and Sigma u_L can be modeled by a logistic or a X distribution; vii) the redshift variation of the velocity distributions follows the evolution of the X distribution involving a shape parameter alpha(z) decreasing with time.

Superclustering with the Atacama Cosmology Telescope and Dark Energy Survey: II. Anisotropic large-scale coherence in hot gas, galaxies, and dark matter

Statistics that capture the directional dependence of the baryon distribution in the cosmic web enable unique tests of cosmology and astrophysical feedback. We use constrained oriented stacking of thermal Sunyaev-Zel'dovich (tSZ) maps to measure the anisotropic distribution of hot gas 2.5-40 Mpc away from galaxy clusters embedded in massive filaments and superclusters. The cluster selection and orientation (at a scale of sim15 Mpc) use Dark Energy Survey (DES) Year 3 data, while expanded tSZ maps from the Atacama Cosmology Telescope Data Release 6 enable a sim3times more significant measurement of the extended gas compared to the technique's proof-of-concept. Decomposing stacks into cosine multipoles of order m, we detect a dipole (m=1) and quadrupole (m=2) at 8-10sigma, as well as evidence for m=4 signal at up to 6sigma, indicating sensitivity to late-time non-Gaussianity. We compare to the Cardinal simulations with spherical gas models pasted onto dark matter halos. The fiducial tSZ data can discriminate between two models that deplete pressure differently in low-mass halos (mimicking astrophysical feedback), preferring higher average pressure in extended structures. However, uncertainty in the amount of cosmic infrared background contamination reduces the constraining power. Additionally, we apply the technique to DES galaxy density and weak lensing to study for the first time their oriented relationships with tSZ. In the tSZ-to-lensing relation, averaged on 7.5 Mpc (transverse) scales, we observe dependence on redshift but not shape or radial distance. Thus, on large scales, the superclustering of gas pressure, galaxies, and total matter is coherent in shape and extent.

Massive neutrinos and cosmic composition

Cosmological data probe massive neutrinos via their effects on the geometry of the Universe and the growth of structure, both of which are degenerate with the late-time expansion history. We clarify the nature of these degeneracies and the individual roles of both probes in neutrino mass inference. Geometry is strongly sensitive to neutrino masses: within LambdaCDM, the primary cosmic microwave background anisotropies alone impose that the matter fraction Omega_m must increase fivefold with increasing neutrino mass. Moreover, large-scale structure observables, like weak lensing of the CMB, are dimensionless and thus depend not on the matter density (as often quoted) but in fact the matter fraction. We explore the consequential impact of this distinction on the interplay between probes of structure, low-redshift distances, and CMB anisotropies. We derive constraints on the neutrino's masses independently from their suppression of structure and impact on geometry, showing that the latter is at least as important as the former. While the Dark Energy Spectroscopic Instrument's recent baryon acoustic oscillation data place stringent bounds largely deriving from their geometric incompatibility with massive neutrinos, all recent type Ia supernova datasets drive marginal preferences for nonzero neutrino masses because they prefer substantially larger matter fractions. Recent CMB lensing data, however, neither exclude neutrinos' suppression of structure nor constrain it strongly enough to discriminate between mass hierarchies. Current data thus evince not a need for modified dynamics of neutrino perturbations or structure growth but rather an inconsistent compatibility with massive neutrinos' impact on the expansion history. We identify two of DESI's measurements that strongly influence its constraints, and we also discuss neutrino mass measurements in models that alter the sound horizon.

On Unsupervised Prompt Learning for Classification with Black-box Language Models

Large language models (LLMs) have achieved impressive success in text-formatted learning problems, and most popular LLMs have been deployed in a black-box fashion. Meanwhile, fine-tuning is usually necessary for a specific downstream task to obtain better performance, and this functionality is provided by the owners of the black-box LLMs. To fine-tune a black-box LLM, labeled data are always required to adjust the model parameters. However, in many real-world applications, LLMs can label textual datasets with even better quality than skilled human annotators, motivating us to explore the possibility of fine-tuning black-box LLMs with unlabeled data. In this paper, we propose unsupervised prompt learning for classification with black-box LLMs, where the learning parameters are the prompt itself and the pseudo labels of unlabeled data. Specifically, the prompt is modeled as a sequence of discrete tokens, and every token has its own to-be-learned categorical distribution. On the other hand, for learning the pseudo labels, we are the first to consider the in-context learning (ICL) capabilities of LLMs: we first identify reliable pseudo-labeled data using the LLM, and then assign pseudo labels to other unlabeled data based on the prompt, allowing the pseudo-labeled data to serve as in-context demonstrations alongside the prompt. Those in-context demonstrations matter: previously, they are involved when the prompt is used for prediction while they are not involved when the prompt is trained; thus, taking them into account during training makes the prompt-learning and prompt-using stages more consistent. Experiments on benchmark datasets show the effectiveness of our proposed algorithm. After unsupervised prompt learning, we can use the pseudo-labeled dataset for further fine-tuning by the owners of the black-box LLMs.

Tracing the cosmological origin of gas that fuels in situ star formation in TNG50 galaxies

Based on their cosmological origin, the stars of a galaxy can be divided into two categories: those that enter through merger events (ex situ) and those born in the main progenitor (in situ). We used the TNG50 cosmological magnetohydrodynamical simulation and its Lagrangian tracer particles to explore and quantify the origin of gas that ultimately forms the in situ stars of galaxies. We tracked back the baryonic mass contributing to the z=0 in situ stellar populations of galaxies, studying trends in mass from dwarfs to group-scale halos. We find that more massive halos acquire this matter earlier than lower-mass halos, reflecting an overall earlier assembly of their in situ stellar mass. Defining the Lagrangian half-mass radius R_{rm L, 1/2} of a galaxy as the distance containing half of the mass that will form its in situ stars by z=0, we find that R_{rm L, 1/2} is larger for more massive halos at early times, reflecting larger "in situ Lagrangian regions." However, the dependence of this radius on halo mass becomes flat at z simeq 3 and then inverts toward z=0. In addition, R_{rm L, 1/2} increases rapidly with redshift, surpassing the virial radii of halos at z sim 2. This marks the cosmic epoch at which most of the gas that eventually forms the in situ stars of galaxies leaves the intergalactic medium (IGM) and enters halos, a transition that occurs earlier for more massive halos. The formation redshift of the in situ stellar component increases with halo mass, while the formation redshift of the dark matter halo decreases, indicative of a differential assembly history between these two components. Finally, we decomposed the z=0 in situ stellar mass into its distinct modes of accretion. Smooth accretion from the IGM is the most important for low-mass galaxies, while mergers and satellite-stripped gas become relevant and even dominant only for high-mass galaxies.

LDL: Line Distance Functions for Panoramic Localization

We introduce LDL, a fast and robust algorithm that localizes a panorama to a 3D map using line segments. LDL focuses on the sparse structural information of lines in the scene, which is robust to illumination changes and can potentially enable efficient computation. While previous line-based localization approaches tend to sacrifice accuracy or computation time, our method effectively observes the holistic distribution of lines within panoramic images and 3D maps. Specifically, LDL matches the distribution of lines with 2D and 3D line distance functions, which are further decomposed along principal directions of lines to increase the expressiveness. The distance functions provide coarse pose estimates by comparing the distributional information, where the poses are further optimized using conventional local feature matching. As our pipeline solely leverages line geometry and local features, it does not require costly additional training of line-specific features or correspondence matching. Nevertheless, our method demonstrates robust performance on challenging scenarios including object layout changes, illumination shifts, and large-scale scenes, while exhibiting fast pose search terminating within a matter of milliseconds. We thus expect our method to serve as a practical solution for line-based localization, and complement the well-established point-based paradigm. Training-Free Text-Guided Color Editing with Multi-Modal Diffusion Transformer

Text-guided color editing in images and videos is a fundamental yet unsolved problem, requiring fine-grained manipulation of color attributes, including albedo, light source color, and ambient lighting, while preserving physical consistency in geometry, material properties, and light-matter interactions. Existing training-free methods offer broad applicability across editing tasks but struggle with precise color control and often introduce visual inconsistency in both edited and non-edited regions. In this work, we present ColorCtrl, a training-free color editing method that leverages the attention mechanisms of modern Multi-Modal Diffusion Transformers (MM-DiT). By disentangling structure and color through targeted manipulation of attention maps and value tokens, our method enables accurate and consistent color editing, along with word-level control of attribute intensity. Our method modifies only the intended regions specified by the prompt, leaving unrelated areas untouched. Extensive experiments on both SD3 and FLUX.1-dev demonstrate that ColorCtrl outperforms existing training-free approaches and achieves state-of-the-art performances in both edit quality and consistency. Furthermore, our method surpasses strong commercial models such as FLUX.1 Kontext Max and GPT-4o Image Generation in terms of consistency. When extended to video models like CogVideoX, our approach exhibits greater advantages, particularly in maintaining temporal coherence and editing stability. Finally, our method also generalizes to instruction-based editing diffusion models such as Step1X-Edit and FLUX.1 Kontext dev, further demonstrating its versatility.

TrAct: Making First-layer Pre-Activations Trainable

We consider the training of the first layer of vision models and notice the clear relationship between pixel values and gradient update magnitudes: the gradients arriving at the weights of a first layer are by definition directly proportional to (normalized) input pixel values. Thus, an image with low contrast has a smaller impact on learning than an image with higher contrast, and a very bright or very dark image has a stronger impact on the weights than an image with moderate brightness. In this work, we propose performing gradient descent on the embeddings produced by the first layer of the model. However, switching to discrete inputs with an embedding layer is not a reasonable option for vision models. Thus, we propose the conceptual procedure of (i) a gradient descent step on first layer activations to construct an activation proposal, and (ii) finding the optimal weights of the first layer, i.e., those weights which minimize the squared distance to the activation proposal. We provide a closed form solution of the procedure and adjust it for robust stochastic training while computing everything efficiently. Empirically, we find that TrAct (Training Activations) speeds up training by factors between 1.25x and 4x while requiring only a small computational overhead. We demonstrate the utility of TrAct with different optimizers for a range of different vision models including convolutional and transformer architectures.

HA-HI: Synergising fMRI and DTI through Hierarchical Alignments and Hierarchical Interactions for Mild Cognitive Impairment Diagnosis

Early diagnosis of mild cognitive impairment (MCI) and subjective cognitive decline (SCD) utilizing multi-modal magnetic resonance imaging (MRI) is a pivotal area of research. While various regional and connectivity features from functional MRI (fMRI) and diffusion tensor imaging (DTI) have been employed to develop diagnosis models, most studies integrate these features without adequately addressing their alignment and interactions. This limits the potential to fully exploit the synergistic contributions of combined features and modalities. To solve this gap, our study introduces a novel Hierarchical Alignments and Hierarchical Interactions (HA-HI) method for MCI and SCD classification, leveraging the combined strengths of fMRI and DTI. HA-HI efficiently learns significant MCI- or SCD- related regional and connectivity features by aligning various feature types and hierarchically maximizing their interactions. Furthermore, to enhance the interpretability of our approach, we have developed the Synergistic Activation Map (SAM) technique, revealing the critical brain regions and connections that are indicative of MCI/SCD. Comprehensive evaluations on the ADNI dataset and our self-collected data demonstrate that HA-HI outperforms other existing methods in diagnosing MCI and SCD, making it a potentially vital and interpretable tool for early detection. White-Box Transformers via Sparse Rate Reduction: Compression Is All There Is?

In this paper, we contend that a natural objective of representation learning is to compress and transform the distribution of the data, say sets of tokens, towards a low-dimensional Gaussian mixture supported on incoherent subspaces. The goodness of such a representation can be evaluated by a principled measure, called sparse rate reduction, that simultaneously maximizes the intrinsic information gain and extrinsic sparsity of the learned representation. From this perspective, popular deep network architectures, including transformers, can be viewed as realizing iterative schemes to optimize this measure. Particularly, we derive a transformer block from alternating optimization on parts of this objective: the multi-head self-attention operator compresses the representation by implementing an approximate gradient descent step on the coding rate of the features, and the subsequent multi-layer perceptron sparsifies the features. This leads to a family of white-box transformer-like deep network architectures, named CRATE, which are mathematically fully interpretable. We show, by way of a novel connection between denoising and compression, that the inverse to the aforementioned compressive encoding can be realized by the same class of CRATE architectures. Thus, the so-derived white-box architectures are universal to both encoders and decoders. Experiments show that these networks, despite their simplicity, indeed learn to compress and sparsify representations of large-scale real-world image and text datasets, and achieve performance very close to highly engineered transformer-based models: ViT, MAE, DINO, BERT, and GPT2. We believe the proposed computational framework demonstrates great potential in bridging the gap between theory and practice of deep learning, from a unified perspective of data compression. White-Box Diffusion Transformer for single-cell RNA-seq generation

As a powerful tool for characterizing cellular subpopulations and cellular heterogeneity, single cell RNA sequencing (scRNA-seq) technology offers advantages of high throughput and multidimensional analysis. However, the process of data acquisition is often constrained by high cost and limited sample availability. To overcome these limitations, we propose a hybrid model based on Diffusion model and White-Box transformer that aims to generate synthetic and biologically plausible scRNA-seq data. Diffusion model progressively introduce noise into the data and then recover the original data through a denoising process, a forward and reverse process that is particularly suitable for generating complex data distributions. White-Box transformer is a deep learning architecture that emphasizes mathematical interpretability. By minimizing the encoding rate of the data and maximizing the sparsity of the representation, it not only reduces the computational burden, but also provides clear insight into underlying structure. Our White-Box Diffusion Transformer combines the generative capabilities of Diffusion model with the mathematical interpretability of White-Box transformer. Through experiments using six different single-cell RNA-Seq datasets, we visualize both generated and real data using t-SNE dimensionality reduction technique, as well as quantify similarity between generated and real data using various metrics to demonstrate comparable performance of White-Box Diffusion Transformer and Diffusion Transformer in generating scRNA-seq data alongside significant improvements in training efficiency and resource utilization. Masked Completion via Structured Diffusion with White-Box Transformers

Modern learning frameworks often train deep neural networks with massive amounts of unlabeled data to learn representations by solving simple pretext tasks, then use the representations as foundations for downstream tasks. These networks are empirically designed; as such, they are usually not interpretable, their representations are not structured, and their designs are potentially redundant. White-box deep networks, in which each layer explicitly identifies and transforms structures in the data, present a promising alternative. However, existing white-box architectures have only been shown to work at scale in supervised settings with labeled data, such as classification. In this work, we provide the first instantiation of the white-box design paradigm that can be applied to large-scale unsupervised representation learning. We do this by exploiting a fundamental connection between diffusion, compression, and (masked) completion, deriving a deep transformer-like masked autoencoder architecture, called CRATE-MAE, in which the role of each layer is mathematically fully interpretable: they transform the data distribution to and from a structured representation. Extensive empirical evaluations confirm our analytical insights. CRATE-MAE demonstrates highly promising performance on large-scale imagery datasets while using only ~30% of the parameters compared to the standard masked autoencoder with the same model configuration.
